Pustelnię zbudowano w 1575 roku, prawdopodobnie na miejscu poprzedniej, na terenie znajdującym się wówczas poza murami miasta. Przez cały XVII i XVIII wiek kościół ulegał stopniowej degradacji, aż do czasu założenia Trzeciego Zakonu Świętego Franciszka z Asyżu, który go odrestaurował. Innym negatywnym okresem dla budynku był ten, który nastąpił po 1809 r., roku dekretu Józefa I o zawieszeniu zakonów. W 1829 r. został on ponownie odbudowany przez wspomniany trzeci zakon.
