Założone w 1542 roku przez Towarzystwo Jezusowe, było pierwszym Kolegium Zakonu w Portugalii i największym, jakie istniało w mieście, znanym również jako Kolegium Tysiąca Dziewic Onze. Jego celem było przygotowanie misjonarzy na wszystkie terytoria odkryte i podbite przez Portugalczyków. Wraz z wypędzeniem Towarzystwa Jezusowego z Portugalii w 1759 r. majątek Kolegium został przyłączony do skarbu uniwersytetu. W 1772 roku kościół stał się Sé (Nową Katedrą) w Coimbrze. Kolegialna część budynku, wraz z reformą uniwersytetu Pombaline, została w latach 1773-1775 przystosowana do nowych funkcji: Muzeum Historii Naturalnej o wysokiej jakości. wartość historyczną i naukową.
